Rough Idle and Electrical Problems.. HELP!

That's normal.
The stock ignition system cannot handle constantly firing everything properly.
(This is why we run CDI boxes to "fix" this problem.)
It's not the cause of your problems, unless it's triggering a larger problem down the line...
