With the exception of most threaded holes, I had everything that's no longer needed shaved. Why leave the threaded holes? I figure it's best to allow for the most adjustability in the future. I'm not going for a tucked/shaved look anyway.
I just finished doing this for the first time. Good luck with it. After the fact I regret spending so much time on it, but I guess it was kind of worth it. I'm sure yours will turn out better than mine did.

You definitely took it further than I am. For the most part I'm leaving all the threaded holes in case I want to move things around in the future.
